Installation of Descent 3 is pretty straight forward... but you will want to apply the patches.
It's generally recommended to install D3 in the default directory.
The patches can be found on
Planet Descent∞. (on the left, under files) Install Descent 3, then apply the 'Duel Jewel Fix'. If you have Mercenary, install that next. Then install the 1.4 'Final Patch'. Select the no CD patch and you won't have to have your Descent 3 disk in the drive to play. Note that there are different versions of the patches, choose the correct one for your OS. There are also different patches for different countries, but just because you bought the game from a company in the US does not mean your game is the US version. If you get a message 'old file not found', you might want to try a different version.
The Mercenary expansion reverts D3 to the 1.2 version, so even if you have already installed the 1.4 patch, install it again after installing Mercenary.
- I read somewhere recently that the duel jewel fix is not needed if you use the no-cd patch, but I cannot confim this myself.
Don't bother with the 1.5 patch, it was an unfinished, unofficial release, and is reported to be buggy itself. And you won't be able to play online with it either, as no servers run it.
